Did you install the postmaster service as follows?

    cygrunsrv --install postmaster ... --termsig INT ... --shutdown
                                       ^^^^^^^^^^^^^     ^^^^^^^^^^

If so, then postmaster should shutdown cleanly when the Windows shuts
down.
